You need to add the FreeBsd partition in the lilo.conf and rerun lilo.
You can do this with an emergency disk mounting the partitions by hand.
And if you are _really_ stuck you used to be able to do it out of the
expert install. If you are doing it that way look at the -C option in
lilo.
