not sure, but are you installing on separate drives? if so, try installing MS with the other drive removed, then install linux with the MS drive removed, and manually set lilo to boot from the correct partition....
or, maybe put lilo on a floppy instead of mbr?
or, thereis a utility out there for booting linux from the nt bootloader - maybe it would work with win2k, I'll see if I can find it
